Multiple windows appear and keep stacking on Windows 7 taskbar as I hover over menu items and tools.
This only happens when I am using the beta version. Older releases are working fine.
I am using v1.3-beta21-x64 on 64-bit version of Windows 7.

Download something like gifcam, or gifsicle, and get a little recording of it happening !

As David suggested there, disabling the “multiple windows UI” option unchecking the Edit > Preferences > Experimental > UI with multiple windows option fixed the issue for me.
