I noticed that I can’t use transparency on some (.png) files. I make new file and paste the previous one to make transparency work, how do I fix it?

After you open the file, look at the bottom-most layer’s name in the timeline. If the layer is underlined, then it can’t have transparency. The layer could have any name, but usually it is named “Background.” To convert it to a regular layer, go to Layer > Convert To... > Layer. You can also right click on the layer’s name in the timeline.
(The rules for background layers are a bit different for Indexed color mode sprites vs. RGB color mode ones.)
